So I'm not sure if this is the problem, but underneath the "Export this view" line, there's the display and sorting options button, and if display is set to 1 day it'll hide a lot of the messages in your inbox.

While we’re on the subject, I would love it if we could get a new mail notification added to the main page. I don’t necessarily go to the forum index page on a daily basis so I’ve had new mail sit there for almost a week before even noticing it.

The two different PM systems was the cause of my problem. Now solved (though still confusing to have 2 separate systems).
